An impending alien invasion threatens the world, leading the countries of Earth to join forces and created the Unified Worlds. Chairman Lucks vows to create a force strong enough to stop the aliens. To this end, he turns to his chief scientist, Doctor Shreddarius, who creates an army of mutated cyborg animals he calls the Terrorkinetics.
Fearing Lucks’ eventual betrayal, Shreddarius intends to mutate four turtles into super soldiers that will serve him personally. The mutagen explores prematurely, however, and leaves Shreddarius horribly disfigured. As he lays powerless, a rat comes up to him and licks his wounds.
Later, Shreddarius repairs his body through cybernetics and a suit. The rat mutates into a martial arts master that Shreddarius names Sliver who remains loyal to the scientist. Sliver also trains the four Super Turtles: Graviturtle who controls gravity, Blobboid who can reform his body as a liquid, Griddex who is made of organic rock and can change size, and Shellectro who can generate and control electricity. Shreddarius is pleased enough with their progress that he reveals them to Lucks after he assumed complete control even though the alien invasion never came. The Super Turtles are gifted the Shell of Justice headquares and spend their time training between battling rogue Terrorkinetics and mobs that rebel against Lucks’ control.
Shreddarius’ former assistants, Jonas Case and Neil O’Malley, approach the Super Turtles and reveal the truth to them. Lucks and Shreddarius faked the alien invasion in order to place themselves in a position of ultimate power with an army of super soldiers to enforce their will. The rogue Terrorkinetics are used to test the Super Turtles powers so that they can be defeated should they ever learn the truth. The Super Turtles are further horrified and betrayed when they learn their master, Sliver, has known the truth the entire time and remains loyal to Shreddarius. The Turtles defeat their master and join forces with Jonas and Neil.
Luck soon unleashes the Terrorkinetics on the world to assert his control. The Turtles infiltrate his headquarters and defeat all the Terrorkinetics in their way before having to again battle and defeat Sliver. Lucks and Sliver are taken into custody, though Shreddarius escapes. Jonas and Neil collect enough evidence to convict Lucks of his conspiracy.
The Super Turtles pledge to defend the world from all future threats in a global address.
